And which time of the year will be the tour and what is already included in it? How many days will you be there?
We were there last summer and enjoyed the Vasa Museum, ABBA Museum and loved our food tour from Secret Food Tours. If you are not taking a tour of the archipelago then I'd recommend doing that tour, too. It's only about an hour or two and you can reserve a seat day of at one of the many boat vendors. We loved Stockholm! I hope you have a great trip!
We arrived 3 days early for the RS Scandinavia tour and visited the super fun ABBA Museum, highly recommend. Also, strolled around the surrounding area of Djurdarn (sp.). One day we took the train to Uppsala to visit jewelry shops (my friend's interest) and have a fantastic lunch.
It looks like the RS tour includes a walking tour of Gamla Stan, the Vasa Museum, and The City Hall.
I would probably choose Skansen, but I really like folk history. If you go, check the calendar for the date of your visit to see if there are activities that appeal to you:

Another possibility is to just walk around the city. In particular, Monteliusvägen and Fjällgatan on Södermalm have picture postcard views of Gamla Stan, Riddarholmen, and the City Hall.

It is also nice just to walk around Djurgården.
You could also take one of the many sightseeing boats.

In late May this year we arrived a few days before the Scandinavia tour - we enjoyed a 3 hour cruise of the archipelago on a beautiful sunny day, a great day at Skansen - their credit card system wasn't working and they just welcomed us in anyway - they even gave us a free funicular ride. The ABBA museum was great fun for me but not so much for my husband who doesn't really like boisterous sound and activity. We went loved our time at the Moderna Museet museum where they had a great "Brassaï in Paris" photography retrospective. I would also recommend a visit to the National Museum.
Following. Had no idea about an ABBA museum, how fun is that?!
You could also do a cruise out to Drottningholm Palace.
