We are going to Fatima and Lisbon in late September. What is there to see and do in Lisbon, and how many days is a good amount to stay there? Any suggestions and tips are appreciated. Thanks!

You really need to read some guidebooks to know what the sights are in each location. I used Rick's book and Fodors for Portugal but there are other excellent guidebooks, such as Rough Guides and Michelin Green Guide.
What are your interests? In Lisbon we loved the Gulbenkian Museum and the Coach Museum. We enjoyed the Sao Jorge Castel and wandering around the Alfama neighborhood. We spent a day in Belem visiting the Jeronimos Monastery, the Discoveries Monument, and the Coach Museum. There are miradouros, viewpoints, where you can sit with a drink and soak in the awesome view of Lisbon. There are other museums, too, that we didn't have time for, such as the Tile Museum.
We didn't go to Fatima.
We spent 5 nights in Lisbon, and that included a daytrip to Sintra.

Here's my Trip Report from the Fall of 2024. It may give you some ideas.
In Fátima, in addition to the sanctuary, there the the children’s houses and the locations where Mary and the Angel of Peace appeared. Those places are a couple miles from the sanctuary and some light walking is involved, but the road and path are fairly level. The sanctuary and main plaza can be seen in an hour unless something special is going on. To see the other sites you’d probably need an additional three hours, plus the time it takes to get to them.
