We were thinking to get private car from LIN airport to Bellagio, but now I am looking into public transportation too.
I have heard you take regional train from Milan central train station to Varenna and take ferry to Bellagio.
Is it quite hassle? or it is quite doable?
We are traveling with 2 large luggage with 3 adults
And I am sure taking public transportation is much economic, any body who had experience could give me insight of price and experience would be much appreciated.

The train and ferry will be quite a bit less expensive. We used Bellagio Taxi (recommended by our hotel) for a private transfer from Bellagio to Malpensa. It was 290 euro for 3 of us so it wasn’t cheap.It is downhill from the varenna train station to the ferry so that should make dealing with the luggage easier. No issues with luggage on the ferry.

I see you have asked this question before. If you didn't receive the answer you wanted, perhaps ask your hotel or email the Tourist Information Center.
As I'm sure you know, large suitcases are the enemy here. Have you checked where your Bellagio hotel is, and if you have steps to its entrance?
The ferry should be about 12 euros, and the regional train quite inexpensive, no reserved seats on regional trains.

There is frequent bus service between Linate and Milano Centrale station, from 7 to 10 EUR pp. Train to Varenna is 7.40 EUR pp, don't know the ferry cost is, but I believe it is fairly inexpensive.
Another way is to take a regional train to Como S. Giovanni station, then a bus to Bellagio.
