We are going to Bellagio in early July, and planning to fly from Frankfurt to Milan.
We plan to take private car to Bellagio from Milan airport.
Question is
1. which airport is better to get private car or better ride or closer? MXP or LIN?

This past September we used Limousine Milan Italy, https://www.limousineitaly.com/ to travel from Milan to a hill town near Pavia. It was about 60km. The owner, Cristian, was quite responsive. The driver was professional and courteous. Since you are heading north I would think MXP would be the better airport.
Linate (LIN) is ~11 miles closer to Bellagio than is MXP ( Malpensa)
However the cost of the car service may not be all that different.

The quote for MXP was 2 euro less than from LIN. Longer trip, lower cost... go figure
