Due to a flight change, we now have a 6:20 am flight from Naples to U.S. Are 3 hours required for check in at airport? We have a room at Palazzo Alabardieri hotel in Naples, which appears to be under 10 miles to the airport. Does anyone know if taxis or Ubers can be scheduled around 3:30am Or should we book another hotel closer to the airport. Many thanks!
I doubt the airline desk is even open that early
I’d check that first then plan to get there when it does open

It's not only a question of processing time. The airlines are under draconian penalties for missing deadlines to supply detailed passenger lists to DHS five (?) hours BEFORE your plane lands in the USA. We demanded that our agencies eliminate all terrorism threats, didn't we?
I think the check-in positions open at 4:30am, which is way more than sufficient to catch a 6:20am flight to a Schengen area destination (based on the time of departure your flight you are referring to is the LH flight to Munich, Germany).
Uber is not available in Italy, except for Uber Black, a black limo service operated by licensed limo drivers which generally costs quite a bit more than taxicabs.
You can call a taxi yourself or ask the hotel desk to do that for you. A taxi will be dispatched to your hotel within 5 min from the time you call. The airport is within 25 min drive from your hotel. The taxi flat fare to the airport is 25 euro max (all inclusive) depending on the exact location in the city center.
The airport is close to town and early in the morning it will take about 10 minutes to get there.
Especially since taxi drivers ignore stop signs and lights at 5 am!
We had 7 am flight and had taxi arranged by hotel take us. We were there in less than 10 minutes and were there in plenty of time.
