We want to take a train from Berlin to Brussels. When I go on the bahn site they are asking which Berlin station and give many options. If you know which we should choose, please let me know. And/or if you can give me directions on the best way to accomplish travel between the two cities, please do. Thank you.
Choose "Berlin Hbf"
Hbf = Hauptbahnhof = central station
For Berlin, I would try with the Berlin Hauptbahnhof (Berlin Hbf) which is the central train station.
For Brussels, the three main stations are Zuid (or Midi), Centraal (or Central), and Noord (or Nord).
You might also consider checking flights.

If you did take the train (or have) would you consider a night train? I'd like to depart Berlin later in the day if possible but am flexible. Which site do you think is easiest to use to book tickets? I am missing the train-site-gene. :)
The cheapest and easiest way to book journeys starting or ending in Germany is almost always to use the official German rail site at www.bahn.com
Although there are three main line stations in Brussels, most trains from Germany only call at Nord and Midi. If you want to get out at Central, you will have to change to a local train at Nord.
Two more things to point out:
There are no night trains between Germany and Belgium due to a years-old dispute between the German and Belgian railway companies over fees to run over Belgian track.
There are also no direct daytime trains from Berlin to Brussels, you will need to change at Koeln at least, and possibly somewhere else between Berlin and Koeln. Koeln station isn't difficult to change at, however, and usually on long-distance German trains you will be given a leaflet that will tell you in advance what platform major connecting trains depart from at each stop.
I might be wrong about this, but I believe some ICE trains in Berlin also stop at the Zoo, Friedrichstraße and Ost Bahnhöfe.
One thing I forgot - it is possible to take an overnight train from Berlin to Amsterdam, and then take an early morning train from there to Brussels.
According to this post from Andreas, the night train from Berlin to Amsterdam (Prague to Amsterdam via Berlin) is soon going to end at Köln. But Köln is not far from Brussels by Thallys or ICE.
In fact the night train from Berlin to Amsterdam currently stops in Köln (at 6:14 AM). You could leave Köln a half hour later an be in Brussels by 8:32.
I booked the overnight between Berlin and Amsterdam! Thank you for that suggestion.
Rather than racing on to Brussels, I think we should have breakfast in Amsterdam and walk about for a couple of hours then head to Brussels - any recommendations on what we should see and eat in Amsterdam in one morning (needs to be easily reached from the train station).
Then, please let me know which station in Brussels we should choose, where we should stay to be conveniently located for Eurostar, and what we should choose to do with one evening and one morning in Brussels.

The area around Gare du Midi, the only Brussels station served by Eurostar, is not anywhere I would recommend a tourist to spend the night, or wander around in the evening.
I'd suggest either staying close to the Gare Centrale, from where you can get a train to Midi, or around the Avenue Louise metro station, from where it's a short metro trip.
Although I have only been to Brussels once in the last 35 years ( so not qualified as an expert at all!), that time was 2 weeks ago. I completely agree with Philip regarding staying near Gare Centrale. I don't remember what your budget is, but I stayed at the Ibis off Grand Place which is in Rick's book. It was about 7 minutes from the front door of Gare Centrale, 5 minutes when we walked back after I had figured out the layout. It was again 5 minutes from Grand Place with probably hundreds of restaurants along the streets nearby. There was AC. There were some other Rick recommended hotels on this Plaza which the Ibis, Best Western and Novotel faced. If you have Rick's book do his walk that starts at Grand Place
We took an easy IC train from Amsterdam Schiphol to Brussels Central with a change at perhaps Rotterdam (not 100% sure and not where I can look it up, could have been Antwerp).
