Hello,
I am headed to Munich, Vienna, and Prague in early/mid May, and I'm wondering which sites I should pre-book, or would it be fine to show up without anything pre-booked?

I'd just wing it in those cities. I've never had any difficulties getting into the many, many attractions in all 3 cities.
Suggestion: Sign up for the Free Walking Tours of all three cities. The tour guides work for tips, and they're very good. But it also opens you up to take their nightlife tour the same night that introduces you to beer halls, good restaurants and great places to go.
All three cities are special--especially for beer drinking. My first trip was at age 20--53 years ago--when I went to summer school over there. I no longer drink, however I do come out of my retirement in these great cities.
I think the English-language tours of the glorious Art Nouveau Municipal House (Obecni Dum) sometimes sell out before the scheduled departure time. I just walked over there a few hours ahead of time, I think, back in 2018, but you can now book tours online: https://www.obecnidum.cz/en/visits/
At the time of my visit, you had to pay a supplement (a very modest amount) for a photography permit if yo wanted to take photos. I didn't do that and regretted my decision immediately. Anyone who ever takes photos of building interiors will want to make lots of pictures in the Obecni Dum.
