What Order? Prague / Cesky Krumlov / Vienna / Budapest / Salzburg / Munich

Ok - I have a 20 day trip planned for June 2016. Arriving in Prague and departing Munich. I am trying to fine tune things so I can start to make lodging accomadaitons. I would love recommendations on how to arrange the middle of my trip. I want to be as efficient as I can be.

Also what is the best way to get in and out of Cesky Krumlov (shuttle?)?

Option 1.
Prague - Cesky Krumlov - (Melk) - Vienna - Budapest - Salzburg - Munich

Option 2.
Prague - Cesky Krumlov - Budapest - Vienna - (Melk) - Salzburg - Munich

Option 3.
Prague - Budepest - Vienna - (Melk) - Cesky Krumlov - Salzburg - Munich

Option one sounds the best. From Prague to C.K. take Student Agency bus (so called Yellow bus). It's almost as fast as shuttle and substantially cheaper. However to get to Linz from Cesky Krumlov where you can board train to Vienna is more complicated. If you want to save take shuttle from C.K. just to Linz - then train. Or you can take the shuttle all the way to Vienna but of course - more expensive.

This may be time and cost competitive ...
Prague > Cesky Krumlov > Salzburg > Vienna > Budapest
... then fly to Munich
