Any ideas for getting to these towns, by bus or train or air? We would prefer not to spend more than 6 hours on a bus or train.

The only shortish travel leg you have is from Vienna to Prague or vice versa. There's one rail connection between Vienna and Krakow that takes just over 6 hours. The best routing from Prague to Krakow is somewhat longer. You'll have to fly to Tallinn.
So it appears the best itinerary would be Prague-Vienna-Krakow-Tallinn. But that may yield an airfare higher than Vienna-Prague-Krakow-Tallinn, so you may want to balance cost vs. time on the train. Or you can look into flying from Prague to Krakow. Skyscanner is a good place to check for intra-European flights.
I doubt you can find a bus that's faster than a train for the first two legs of your trip, but there may be some sort of shuttle service from Vienna and/or Prague to Krakow that will be a bit faster than rail. You can take a high-level look at the various options on Rome2Rio.com, but do not trust its travel times, frequencies or fares. You'll need to drill down to find links to the appropriate service providers' websites.
Just looking at month of May, LOT has frequent departures that get you Krakow to Tallinn in 3 1/2 to 4 1/2 hours with a plane change in Warsaw for equivalent of 114 USD.
There is one direct day train every day Prague to Krakow in 7 hours, and one direct night train in 8 hours.
Thank you very much for this info. What railroad line is it that goes from Vienna (or Prague) to Krakow? I tried to check on OBB, and it would not let me try to book something, although I just wanted info right now.
Also, if you take the night train, can you get a sleeping car for just two people, or do you share it with other people?

To check flights, use Google Flights.

LOT, the Polish airline, has flights from Krakow to Tallinn, like I said, with a change at Warsaw.
OEBB should give you Vienna to Krakow.
www.oebb.at/en just gave me a price of 29 EUR for the 8:10 direct train to Krakow on May 8, plus 3 EUR for a seat reservation.

On the night train, you have your choice of seats (cheapest), couchette (bunk compartment with other people), or sleeper compartment for 2 people (most expensive).
Thank you for all this info. On this website there is sales of tickets through RailEurope? They sell the tickets with a few clicks. Has anyone ever done it this way?
You probably will pay a premium, and RailEurope does not show all the trains. What does RailEurope show for the Vieanna-Krakow train?

Yet www.oebb.at/en has it for sale now. It does say the tickets have to be picked up at an Austrian train station.

It says that nothing is offered. When I try to use the OBB website, it is in English initially, but then it is in changes to German (I think) and won't translate. So I don't know what to click on since I don't know German. It also offers about 15 stops that begin with Krakow, so how do you know which stop to pick? Thanks.
I just tried to use the website Bahn.com and they gave clear info on times, but said I could not book this on line. Is there a maximum number of days out that you can buy these train tickets?
I use the Bahn site mostly for reference, because they generally sell only German train tickets. But they have the train schedules for most (all?) of Europe, so it's a great planning tool.
I wouldn't get hung up on buying train tickets far in advance (i.e. before you get there) unless it's easy to buy them or it's going to be a busy holiday weekend or something. If it's hard for you to buy them online, it's hard for everyone else to buy them, too. So seats probably aren't going to sell out. Buy tickets for the train to Vienna as soon as you get to Prague, for example.
