Does anybody know if there are any restrictions or procedures to taking my motorcycle inside my van on the ferry into either France or Spain?
I would leave from either Dover or Portsmouth in the UK.
Also if there is any border control within Europe for this.

Not sure what the question is? Assume that both vehicles are licensed and insured. And the van is being used to transport the motorcycle. There is no border control within the Schengen zone but between UK and the zone there is.
