What is the best way to travel from Zermatt to Chamonix in early September. We will not have a car. Also, are the shuttle buses running in Chamonix in September? Most of the schedules ended in August? Then, what is the best way to travel from Chamonix to Geneva?

It's doable via train but will require a few changes en route. You can check rail schedules at the Swiss Rail site:
www.rail.ch
The schedules that appear now won't change very much (if at all) for September.

Just a note that Chamonix is one of the very few places outside of Switzerland where the Swiss pass or card will work. It will take you 4.0hrs and 3 train changes to get to Chamonix-Mt. Blanc from Zermatt. Its another 3.5hrs and 2-3 train changes to get to Geneva from Chamonix-Mt. Blanc. As Michael points out, you can see all of this on www.sbb.ch/en/index.htm
