Using the website Steve has provided, click on "Buy Tickets" in the upper center of the page. A new window will open where you can book your ticket and print it out right now. You may be able to get a web fare from 35 Euro (sitting up) or 50 Euro (for a bunk in a four-bunk "couchette" compartment.)
An alternative might be discount airlines Vueling or Easyjet, which both fly that route, for as low as 35 Euro.

We flew Lisbon to Madrid on Vueling a couple of weeks ago. Cost was 76Euros for two of us. Airbus 320, delightful flight, maybe an hour and a half at the most. It gave us another day of sights in Madrid. We had no trouble checking in or anything else. George, Pittsburgh

You can only do it overnight at the moment, there are no day trains!

If you can wait a couple of years, they are building a new high speed railway line which might get the time down to three hours.
