As for itinerary, I'd fly into Munich and take the train to Rothenburg. From Rothenburg, there are trains to Nürnberg, from which the Bahn runs a direct, express bus in 4 hrs to Prague. There is also a train from Nürnberg to Prague in about 5 hrs. Do Cesky Krumlov as a side trip from Prague. There are direct trains (Eurocity) from Prague to Berlin. Or, maybe, avoid the train trip the first day (with jetlag) and start in Berlin. With advance purchase, you can get a ticket from Nürnberg to Prague for €19 pP and Prague to Berlin for €29 pP. Munich to Rothenburg would be with a Bayern-Ticket (currently €28 for 2, price might change on Sunday).

Too much for only 10 days. Unless you really love train travel, I might suggest cutting Rothenburg, as this is your outlier.
