We want to flight to Switzerland from Boston and spend 12 days between Switzerland and Prague before flight back to US. Appreciate any advice and suggestion to plan our trip! Thanks very much!

Note that Swiss Air flies directly from Boston to Zurich. Look at a 'multi city' booking, returning from Prague with a connection in Zurich.

What do you like to do? Why did you pick Switzerland and Prague? If you like cities and museums I would recommend an itinerary different than if you like the great outdoors and hiking.

Czech Railways have introduced a new overnight route from Zurich to Prague. Leaves Zurich at 21:40 and arrives in Prague at 10:57 the following morning. The sleeper carriages are rather comfortable. Could be worth considering.
