A great way to start with this kind of question is Rome 2 Rio: http://www.rome2rio.com/.
However, you cannot rely on it for prices, and it doesn't always find the fastest way. So, double check directly with the operator of the bus, train, flight, etc.
For flights, look at Skyscanner: http://www.skyscanner.com/
For train schedules for all of Europe (but prices only for trains starting or ending in Germany), use the Bahn (German Rail) website http://reiseauskunft.bahn.de/bin/query.exe/en, following Rick's tutorial: http://www.ricksteves.com/travel-tips/transportation/trains/online-schedules
To find car travel times and costs (both "estimated" rather than guaranteed), use Via Michelin: http://www.viamichelin.com/
Always remember that "best," "easiest," "cheapest," "most cost-effective," "fastest," etc, are all different things, and that the answer may depend on things like number of people traveling, time of year, special needs, etc.
