Traveling to Zurich, Munich and Amsterdam this June/July. Would like to stay in safe, clean and affordable pensions. Can you recommend any that you have stayed at? Thank you.
For longer stays, in large cities where there's plenty of selection, I go with AirBnB most of the time nowadays.
For the quaint Rick-recommended hamlets, I find I'm usually happy the sleeping suggestions he makes in the books.

I normally use the budget hotels listed in the guidebooks, so can't offer any suggestions on "Pensions" in the locations you listed. If you're just looking for places that offer breakfast in addition to the room, many small hotels and hostels do that.
You might find it helpful to check several different guidebooks for accommodation listings, or Trip Advisor.
We have never stayed in them since we love luxury hotels but we have often traveled with friends or family who choose them and so have seen several that are safe, clean, and affordable that can be recommended.
In Zurich, there is the Villa Feldpausch run by a wonderful woman named Beatrice who will see to your every need. www.villa-feldpausch.ch/villa-feldpausch/en/Welcome.html She will treat you like a beloved family member and you will feel at home in her home.
In Amsterdam, you might like the Hotel Non Hotel (be sure to ask for a private bathroom). www.hotelnothotel.com This place is so unique, I can't even explain it! We've visited friends staying there and have been so amazed. You'll feel like you are on an adventure here.
In Munich, check out the Bed and Breakfast Zeevat. www.bedandbreakfast-zeevat.com It is run by the delightful Jan Zeevat (who is Dutch) and Fatima Zeevat (who is Brazilian) and their darling rowdy dog Idefix who makes a wonderful doggy host. This is a very nice couple who treat visitors right- and even treat the guests of those staying there right.
All are clean, safe,affordable, have nice hosts/hostesses/staff and are very near public transport.
