I think your best bet is to go north of the Vatican Museums entrance toward the Ottiviana Metro stop. Pull up Trip Advisor and look at the map for Rome restaurants. Zero in north of Citta del Vaticano and peruse the reviewed restaurants for something that appeals to you. It's about a 20 minute walk from St. Peter's to this area. You will be close to the Museum entrance for your 3:00 tour.
