Prague Vienna Split Dubrovnik in 2-2.5 weeks

Hello,
My husband and I are from San Francisco. We're trying to plan a trip to Prague, Vienna, Split, and Dubrovnik in June or July and would like to limit the trip to 2-2.5 weeks. I'm having trouble figuring out the best way to get around:
1) What city would be best to fly into?
2) Once in Europe, should we fly, take trains, or rent a car?

It seems to make sense to fly into the northern or southern most city and Prague seems to be quite a bit cheaper than Dubrovnik.

My original thought was to drive; however, the drop fee to pick up in Prague and drop in Dubrovnik is almost $1000.
I will continue to research prices, but wondered if anybody had any experience with this trip and/or any tips for keeping costs down.

Usually flight to Prague is cheaper than to Vienna. From Prague go by train to Vienna, fly to Split. From Split you can go either by bus or by boat or rent a car to Dubrovnik. From Dubrovnik you fly back to the States, unfortunately not directly.

Anytime you rent a car in one country and return it in another country there is a large fee because they have to get it back to the original country somehow and that costs money. If you want a car in Croatia, wait until your first stop there to rent the car.
