Hello I am traveling to Europe in September. Fly into Prague, travel to Munich, then end and fly out of Amsterdam. Looking for tips on lodging and best way to travel between cities. Have never planned a Europe vacation before. Only thing booked so far is flight.

There is a night train from Munich to Amsterdam at 11:50 pm and arriving at 9:30 am. http://www.seat61.com/international-trains/trains-from-Munich.htm#Munich-Amsterdam. It's about 8.5 hours by day train and therefore faster by plane. I'd take the night train myself, that's how I'll be going from Amsterdam to Munich this summer.

Unless you have ruled out flying the distance, you do have the night train option, Munich and Amsterdam are the end points, start and terminus. I'll be taking the night train too Düsseldorf to Munich Hbf in early June, getting the extra day is worth it. Of course, this entire route can also be done by day. It depends on your time factor and what you're not willing to put up with.
There are several direct trains from Prague to Munich. It takes 5 hours 51 minutes. There are many trains with a change or two. They take longer. The fastest used to be a bus run by Deutsche Bahn but I don't see it on schedule now. Hard to give tips on lodging when we don't know what's important - price, location, amenities, luxury etc.
I see the direct DB Prague-Munich buses (under 5 hours) on the schedule through April 3, but not in later spring, along with a couple of direct trains per day. Have not heard any news about the future of the buses. Tickets for September travel go on sale about 90 days ahead, and either bus or train is a fine choice, whichever is available.
