Paris/Switzerland/Italy train route/itinerary questions

We are planning a 16 night trip in early June and have flights already booked into Paris and out of Milan. We would like to have a good mix of city/mountains/coast and are considering these itineraries:

4 nights Paris
3 nights Lyon
4 nights either Wengen/Lauterbrunnen/Murren
4 nights Ligurian Coast (Santa Margherita Ligure?)
Final night Milan for early flight
or
4 nights Paris
4 nights either Wengen/Lauterbrunnen/Murren
3 nights Lake Maggiore
4 nights Ligurian Coast (Santa Margherita Ligure?)

Lyon looks lovely and I would hate to miss it, but Lake Maggiore would break up the long train ride between Switzerland and Liguria. We enjoy train travel though and don't mind a long ride if it's worth a better itinerary. Our original plan was Paris/Lyon/Nice/Liguria, but I have always wanted to visit this area of Switzerland and would love to have some mountains in the mix. is the train ride significantly different/prettier from Paris vs Lyon? Thank you for any suggestions and also open to other stops between.

I am so pleased to see that you are including Santa Maria Ligure in your itinerary. We have stayed there twice and look forward to future visits.

That's great to hear! We ended out first Italy trip in Monterosso and loved it so much! We had planned to explore the SML/Portofino area then, but found so much to do in Cinque Terre that we never ventured far.
