We're thinking of taking the train from Munich to Rome at the end of May. Would you go directly to Rome, or is there a recommended stop in between for a day or two.

That would depend on where you'd like to go. Verona, Venice, Milan, Florence, etc, etc...
It's a very long train ride from Munich to Rome--about 10 hours with 2-3 train changes.
You could take train to Verona, then go to Venice for a couple of days, then take train from Venice to Rome.

If I were planning to travel from Munich to Rome, via railroad trains, I would exit from a train at Verona in Italy, and stay at Verona, two nights. And continue travelling via trains to Rome. And, I do not recommend riding in night trains (being in a train all night). In Italy, I choose to be in First Class train cars, for long distance travel.

While it's possible to do that trip in one day, it would be better to spend at least one night (and preferably two) in an intermediate city. Verona would be a good choice, since all the trains from Munich pass through there anyway. Another possibility would be Bologna as many of the trains on that route have a change there. The ongoing trip from either Verona or Bologna to Rome is an easy 2-3 hours via high speed Freccia train.

Rome is such a great city, and so many travelers cut short their time in the city. You could see more in Rome and save money if you took an EasyJet.com flight from Munich to Rome. Most one way flights are a very reasonable 57.49 Euros.
We took a couple of 3 hour train trips in Europe last April. We prefer traveling long distances in Europe by air as there are such inexpensive alternatives available.

I would do the night train/day combination with a pause. Take the night train from Munich, stay a day in Verona, then the early train the rest of the way.
