I will be in Lyon in early October and then plan on going to Venice. Looking for advise on transportation. I see there are very inexpensive flights but they charge for luggage and I cannot find the cost. Is flying the best option or should I pursue bus and/or train.

How much is your time worth? Which airlines are you considering that do not provide the cost of checked bags?
If you are looking at Easyjet, just select your flight and proceed like you are buying a ticket. Add your luggage and if you want to select seats, do so. You will get a price. As long as you do not add your credit card info, you will be fine.
