What's the best way to travel from northern Germany to Helsinki, Finland?
Depends on how you define "best".
Personally, I think the best way to travel between most places is by private helicopter, and to have someone else pay for it (I figure if that's how the Popes like to get around, it's good enough for me).
All kidding aside, if you want other options (just in case someone else is not paying for your helicopter trips), Rome2Rio is a great resource. Worth checking anytime you're wondering about how to get from A to B.

You have the option of flying or taking the ferry. The ferry takes ca 26 hrs or more.
I prefer the ferry and possibly will be doing this ride in July if all works out.
You have two places to board the ferry in Germany to Helsinki...in Rostock or Travemünde, For the flying option you could try from Berlin or Hamburg.
I am assuming you are asking direct or quickest and not touring through Poland, Lithuania, Latvia, Estonia. For me it would be flying from Berlin.
As others have said, train or car are very expensive and inconvenient options in Scandinavia.
If you have time and want the experience of taking the ferry, do that.
If you want the fastest, and cheapest option fly on a European carrier.
