Germany - Austria and possibly Czech with kids

Hello,
We are flying into Munich in late June and are around for three weeks. We have 2 kids (6 yo and 2 yo) and will be renting a car to go around. As we have kids, am looking for a slow paced itinerary and we love nature scenery (mountains, lakes and villages) as much as beautiful buildings (castles, palaces etc) and city streets, and would like a good mix. We are not so much into museums but don't mind seeing a few highly recommended ones and I am leaving Vienna out because of this.

We were thinking of

Day 1 - arrive in Munich - stay over night
Day 2 - Bavaria and castles - over night Munich or somewhere on the way to Innsbruck
Day 3/4/5 - Innsbruck
Day 5/6/7 - Zell Am See
Day 8/9/10 - Graz
Day 11/12 - Krems
Day 13/14 - Cesky Krumlov (Czech Republic)
Day 15/16 - St Wolfgang
Day 17/18/19 - Salzburg
Day 20 - Drive back to Munich
Day 21 - Fly out of Munich

Can you please advise, if this sounds good ? is there any place that I can swap with the ones I have listed ?

Since you are driving and since you don't appear to have any goals within Munich proper, I suggest staying out of Munich with the car on Days 1 & 2 and on Day 20 as well. It's easy to find a room elsewhere, like in Freising (nice town near airport.) Driving toward your Day 2 destinations sounds reasonable but is inadvisable because of the potential for jet-lag and drowsiness after a transatlantic flight (assuming you fly in from North America.)

If I have it wrong - if you really do want time in Munich proper - it might be wise to take the direct train from MUC to the main station (no driving hassles, no parking fees.) Service is cheap and frequent; use the Airport-City Day ticket, which also allows for the use of inner-city transport. Then pick up your car at the main station on the morning of Day 2.

"Bavaria and castles" - well, Bavaria is 27,000 square miles so you might have time for a town or two (Füssen?) The "castles" you have in mind are likely Neuschwanstein and Hohenschwangau, both more modern palaces constructed well after the period when castles were in use. (N'stein, built just before the dawn of the 20th century, has a fake castle exterior.) To see some genuine castles you might instead look into Hohensalzburg (in Salzburg) and Hohenwerfen (in Werfen, logically enough.)

Since you are heading to Innsbruck, I would not return to Munich on Day 2. Where to go? Garmisch-Partenkirchen and Mittenwald are Bavarian towns on the way to Innsbruck. These are such nice places to visit, IMO, that you might want to skip Füssen and head there directly from Freising or Munich that morning.
