We have flown both a few times and enjoy each one. They are part of Star Alliance and you may wind up booking with Lufthansa and being on a flight operated by Swiss. You can fly non-stop from Boston to Zurich and all things being equal I think you could choose the least expensive direct flight and be happy.
If you're wanting to fly non-stop from Boston into Zurich, you've only got the choice of Swiss International Airlines.
I use matrix.itasoftware.com to see what's out there then go to the actual airline site to buy. To compare airlines I use airlinequality.com although I haven't used it in ages because I don't have many choices of airlines since I fly out of a tiny airport.
We've flown into Geneva from Boston a couple of times, on Aer Lingus both times I think. Perfectly fine. I just base my flights on price and duration/timing; I don't find a whole lot of difference between airlines.
I don't find that much difference in economy plus between airlines. The route you are flying is ideal because you can get a direct flight. I don't usually book flights too far ahead, but I've just booked several as fares are very low right now.
