Czech Republic, Austria, Germany Help with itinerary

Hi,
I am travelling with my husband and son (18 years old) from Mumbai, India. I need help with the itinerary and logistics. We are starting on 28th June 2017 and have about 15-17 days (flexible). Our rough itinerary planned is:
28/6/17 to 1/7/17 : Prague - 3 nights.
1/7/17 to 2/7/17 : Student Agency Bus to Cesky Krumlov. Stay overnight at CK
2/7/17 to 5/7/17 : Shuttle bus (CK shuttle) to Vienna. Stay in Vienna for 3 nights
5/7/17 to 7/7/17 : Westbahn train to Salzburg. Stay in Salzburg for 2 nights
7/7/17 to 8/7/17 : Bus to Hallstatt. Stay in Halstatt for 1 night
8/7/17 to 10/7/17 : On to Innsbruck (yet to figure out logistics - help!). Stay in Innsbruck for 2 nights
10/7/17 to 13/7/17 : Visit Neuschwanstein and Hohenschwangau castles and go to Munich. Stay in Munich for 3 nights and leave for Mumbai on 13/7

Queries :
1. Travel from Salzburg to Hallstatt and Hallstatt to Innsbruck seems very complicated. Would appreciate advice.
2. Will it be better to do Vienna --> Hallstatt -> Salzburg -->Innsbruck OR Vienna -->Salzburg-->Hallstatt -->Innsbruck ?
3. How do I go from Innsbruck to the castles and from there to Munich ?
4. Should I drop Innsbruck and do Vienna -->Hallstatt -->Salzburg --> Castles --> Munich instead?
5. Any changes/tips/advice

The CK shuttle goes from CK to Hallstatt. Maybe go CK to Hallstatt to Vienna to Salzburg to Innsbruck? As you have found, getting to/from CK and Hallstatt is not a small thing.

1 & 2 Hallstatt is between (kind of) Vienna and Salzburg. By rail, you transfer at Attnang-Pucheim for trains running between Vienna and Salzburg connecting to trains to/from Halstatt. Bus links between Salzburg and Halstatt your research is better than my knowledge.
From Attnang-Pucheim there are direct trains (passing through Salzburg) to Innsbruck.

3 & 4 If there is one place you could skip, it would be Innsbruck. You can travel directly between Salzburg and Munich with the Bayern Ticket, 37 EUR for the 3 of you traveling on regional trains after 9 am weekdays, any time weekends. It is probably easiest to visit Neuschwanstein from Munich as a day trip, again using the Bayern Ticket. That would cover you for trains and buses for the whole day, keeping in mind the requirement to start after 9 am weekdays.

Thank you so much for your replies, Sam and Emily. Makes a lot of sense. Couldn't wrap my head around the round-about travel but I guess it would be simpler and easier.
