I know shorts aren't allowed in churches, but will I have hard time with wearing capris?

No, as long as they are below your knees. Basic rule in churches: show as few parts of your body that bend as possible.

I had a friend who used to brag that his son was given a personal tour of the Vatican to which I responded, "Yeah, he was shown the door."
To not be shown the door, just make sure your knees, tummy and shouders are covered in a reasonably modest manner. Formality isn't required. T-shirts and capris are okay. The only place we've run into enforced dress codes was Italy, but we generally dress modestly any time we're not at a pool or beach.
