We are planning on visiting Prague, Vienna, and the Croatian Coast (and then flying back to the US from Croatia or nearby). We are interested in having a car.
Can anyone recommend a long-term car leasing service that will allow us to pick up the car in Prague and drop it somewhere in Croatia or nearby airport?

Cross-country rentals can be extremely expensive. Furthermore Croatia is a zone 2 country for rental car firms (higher risk). This drives the price additionally and you will not be able to rent all types, brands and / or car classes.
In city areas of Vienna and Prague rental cars are less meaningful than public transport.
Large European car rental firms operating in various countries are Sixt, Avis, Hertz, Europcar.
I agree that you don't need a car for Prague or Vienna. Just rent a car in Croatia for the coast. Or is a road trip from Vienna to Croatia what you plan?
Consider traveling by train Prague—> Vienna—> Rijeka, rent car there We looked into something similar to what you seek, as we wanted to visit Croatia but were locked into flying into Munich (to use Covid cancellation flight credits on United). It wound up being much more cost-effective to train to Venice, visit there, then get driven to Rijeka. (Pricey transfer from Venice, but still much cheaper than a cross-border rental.)
The Prague-to-Vienna segment does work by rental car, however— did that on a different trip and that drop-off fee was reasonable; enabled us to visit the Wachau valley en route.

I wrote Rijeka, which might in fact work, but what we did and what I meant to type was nearby Rovinj. To which there’s also a ferry from Venice, if that timing works better for you than it did for us.
Flying from Croatia-adjacent to Toronto is probably best from Venice. Lots of reasonable flight options.
