There is a night train between Zürich and Prague, operated by ČD. Book your tickets at www.cd.cz
Otherwise I think day trains are the best as the distances are a bit short for night trains.
"If train, which line?" - do you mean which route (answer: the quickest), or are you asking which train company (answer: the national company, one for each country)?
Some of your trips are easier than others. Trento to Zermatt in particular will take all day (~8 hours).
