I will be backpacking parts of Europe for three months nextg month. One thing I want to confirm is how long can I be there without a visa. I know I can be in Schengen countries without a visa for 90 days. Is it 90 days straight or 90 days in a time period like 3 months? I will going to the Unkraine which is not a Schengen country so does my time there not count?

It's 90 days out of the 180 day period which begins when you first enter the Zone. Roughly, if you enter the Zone on July 1, you can remain in the Zone for a total of 90 days during the rest of the year. If you leave the Zone for awhile, your Zone time will not reset until after the end of the year. You can come and go from the Zone as much as you want, but the 180-day period begins when you first enter, and you can only stay a total of 90 days.
I will add that for the time you are out of the Schengen zone, make sure you retain some proof of where and when you were ther. For the Ukraine, you will likely have some passport stamps, but also hang onto train tickets, hotel receipts, etc. So if there is a question, you have something to back up your story.
