Hello, I'm in the first stage of planning a trip to Amsterdam, Prague and Berlin. I will have two full weeks in Europe. This will be in Sept. 2016
I'm flying out of San Fransisco. I want to do all travel by train. What would be the best city to fly into? Should I perhaps do open jaw and fly out of a different city on my return home? How long in each city and what should I plan on seeing while there?
I'm not a rich person therefore I do have a budget.
As always any help would be greatly appreciated.

Definitely open jaw whether Amsterdam-Berlin-Prague or vice versa.
We spent 6 nights in Amsterdam in 2013 staying in a VRBO rental in the Jordan neighbourhood. Their train system allowed easy side trips to Haarlem, Delft & Utrecht. IMO Amsterdam alone warrants 2 full days depending on how many museums you'll visit. We enjoyed the Van Gogh. Spent 5 nights in Prague last year, more than enough time. Stayed at Linder Prague Castle hotel, very reasonable, tram 22 around the corner when we didn't want to walk the hill.
Try and get a ticket thru KLM-Air France, flying into Amsterdam, and back home from Prague with a connection at Amsterdam Schipol.
