You can take night trains between Vienna and Munich, Cologne, and/or Zurich. To use just one day of a flexi pass, start with the overnight train first and try to make any necessary connections on the day of arrival. There is no deadline to reserve the sleeper on the night train. If you are not picky about how many people share the compartment, you could reserve a few days ahead. Some night trains have regular seats and some don't, but that's not a good way to sleep. If you travel from Germany to France with a Select pass that covers Germany, Austria, Switzerland, and France, then be careful to avoid trains via Belgium (such as the Cologne-Paris Thalys train; both pass holder seat reservations and separate tickets for that train are expensive).
