Just wanna know the best way to visit these 3 places that makes the most financial and travel sense. Trains vs. planes. We only want to spend 2 days in Normandy. Total trip will be 16 days.

Heads up: Oktoberfest is not a German thing, Munich only. Visitors will find only tents with beers from Munich breweries.
Fly into Munich. Fly to Caen. Rent a car. Fly Caen to Madrid. One-way tickets will be in the $200-$300 range for Air France, etc. You may find a cheaper flight. Trains would take a full day to Caen and an even longer full day to Madrid. Fly home from Madrid.
Do you want to see more of Germany than Munich and more of Spain? Where else?
I agree with jkn. My train threshold is six hours max. Anything longer than that and you're better off flying. Here's how I calculate that: one hour's ride to airport, arrive two hours early, one or two hour flight, one hour's ride into town equals five or six hours. You might save money but on a vacation time is an important commodity. So your trip might look like this:
Day 1 leave your home country (U.S?)
Day 2 arrive and explore Munich a bit (I call this a zombie day)
Day 3-5 Munich
Day 6 fly to Caen, train to Bayeux.
Day 7 and 8 tour Normandy
Day 9 train to Caen, fly to Madrid
Day 10-15 explore Madrid and perhaps Toledo.
Day 16 fly home.
