2 Month Itinerary - Thoughts?

I'll be in Europe all of May and June this year. Wish I would have found it AWHILE ago when I was first planning my itinerary. Alot of this is locked in with flights, etc, but I wanted to post it and get thoughts from all of you. Are there any key places that I'm missing and should try to get to that would be relatively convenient with this itinerary? For background, I've been to Barcelona and Venice, but that's all of Europe that I've seen. Also, I'll have an apartment in Florence for 6 weeks before the last 2 weeks of the trip. So far, the itinerary goes like this:

Florence, Italy - 2 weeks for a language/culture class. Will take a day trip to Lucca and spend a weekend in Assisi. The class each day lasts from 9-1PM, so potentially I could see nearby cities in the afternoon/evening.

Fly to Munich (flight booked) - 2 nights
Train to Vienna (train booked) - 3 nights w possible day trip to either Bratislava or Budapest, though day trip to Budapest would be ALL day and would only give 4 hours in Budapest.
Train to Prague - 3 nights w day trip to Terezin Concentration Camp
Fly Prague to Florence.

I'm meeting up with a friend in Florence and from there:
2 nights Florence (she has not seen Florence before)

Siena - 1 night
Florence - 2 nights w/ day trip to San Gimignano
Rome - 2 nights
Florence - 2 nights with separate day trips to Pisa and the Chianti region.

Train to Luzern, Switzerland - 3 nights w day trip to Mt. Pilatus and day trip to Bern.

Train to Milan - 1 night
Train to Cinque Terre - 2 nights Monterossa
Train back to Florence - 2 nights in Florence (friend departing from Florence).

Fly to Copenhagen, Denmark. - 4 nights Copenhagen w day trip to Helsingor or Malmo (possibly both)

Fly to Athens, Greece. - 2 nights
Fly to Santorini. - 3 nights
Fly to Paris. - 5 nights w day trip to Versailles.
BACK HOME :)

You seem to have everything locked up. How can we help?

My only suggestion at this point is, maybe, spend a night in San Gimignano, maybe as a stop between Siena and Florence.

At first glance, Lucerne is definitely beautiful and the trip to Mt. Pilatus is fun, however, I would consider going to the Bernese Oberland region of Switzerland instead. This area is amazing! For inexpensive accommodations, you could stay at the well-known, mountain hostel in Gimmelwald. This area provides a lot of hiking trails and breathtaking scenery. Or, maybe you could add a few nights here on the way to Lucern or Bern. The train from Florence to Interlaken takes 13 1/2 hours--maybe a night train would work best. Just an idea. Like you said, you don't want to miss any key places. Have fun! This will definitely be a once in a lifetime experience for you.

Adam, I know, right? I wish I found my way over here about 3 months ago! But, there is still a little flexibility as the only train I've booked so far is the one from Munich to Vienna. I can definitely work a night in San G into the plan.

Denise, that's a great suggestion. I originally thought the Bernese Oberland was too long of a trip, but I could split it up with a night in Lucerne.

Was also wondering if a night in Lake Como after Milan was worth it?
