June 11-12 Fly to Vienna
June 13 - Tour Vienna
June 14 - Wine Tour outside Vienna
June 15 - 1/2 day in Vienna - Train to Munich
June 16 - Tour Munich (Beer Gardens - City Sights)
June 17 - Day Trip to Fussen/neuschwanstein Train or bus tour?
June 18 - Train to Chur
June 19- AM Bernina Express Chur to Tirano/Varenna
June 20 - Varenna - relax
June 21 - Fly out of Milan
Thoughts?
Looks like you have 9 days on the ground, and many of those days you will be traveling. I think you need to pick two destinations, and design your trip around those bases. Vienna needs at least three days, minimum.
AND-
When are you flying out of Milan? If it's an early flight , you need to be in Milan the night before.

Maybe you could make the Füssen stop on the way to Switzerland, rather than backtracking to Munich? The 20-30 minute tour of Neuschwanstein makes it a lot of travel time for a short visit.
