I'd like to purchase entrance tickets before I arrive in Istanbul so that I can avoid some of the lines. I see the option to buy a MegaPass which says that it includes entry to the Hagia Sophia. However the Hagia Sophia website says "Museum passes are not valid." Does that mean the MegaPass will not be honored there?

I haven't heard of the MegaPass, so it must be relatively new. On the official Hagia Sophia website it links to "guided tour tickets" on the GetMyGuide website - so apparently you can get skip the line tickets (but you can't skip security, just the ticket line) https://muze.gen.tr/muze-detay/ayasofya
Pretty sure the museum pass referred to is the official museum pass that covers a large number of museums in Istanbul and all over Turkey https://muze.gen.tr/MuseumPasses. Though now that I look at that page, the MegaPass you refer to is listed for sale there, so they must endorse it somehow.
If you do use it, please report back so that others can benefit from learning about how the pass works.
