My wife and I will be calling the ports of Fethiye, Bodrum and Izmir on a cruise in May. We would appreciate recommendations for shore excursions or things to do in each of these ports.

Not knowing what your cruise line may offer, if Ephesus is offered you should go there. It's not exactly close to any of those ports so you would probably want to do the cruise excursion simply to ensure you get back to your cruise ship on time.

When you r at Fethiye , focus on visiting Kayaköy thats also known “ghost village” . It is an abondened Greek Village in 1920s .. It was a time of population exchange between Turkish and Greek states. I think it is interesting.
Bodrum ; Do not skip to see worlds largest underwater archaeological museum at Bodrum castle and have an tangerine ice cream after your visit.
Izmir ; Of course Ephesus .
