I can only speak to the hotels used in London: the Lime Tree and the MyHotel Chelsea. Both very different and both very nice! Both were well located, great breakfasts, wonderful staff.

Also in London, the Washington Mayfair Hotel, an excellent choice although somewhat expensive at rack rate.
Edinburgh: Parliament House Hotel
In London in 2013 we stayed at the Millennium Gloucester and in Dublin in 2015 we stayed at Trinity City Hotel. Both were nice and the Millennium had a great location right across the street from the underground.
As you can see from the other replies, there is no one hotel used for the tours in any given city.
I stayed at the Lime Tree in London for the 7 day city tour. It was the Bonham Hotel in Edinburgh. And I don't remember which one it was in Dublin but it was a block off the shopping street. All were very nice, excellent locations, fantastic breakfasts and wonderful staff.
