We're traveling to Switzerland in Sept, with one side trip by train out of Switzerland to meet friends in Mittenwald, Germany for a two day stay. From there, we'll travel by train back to Switzerland to Chur. As far as I can tell, it looks like going thru Innsbruck will be the best option... (We'll be traveling around in Switzerland by train off and on after that for about a week). Which kind of rail passes should we get for the trip to Germany, since we may also go thru Austria??

Just buy a regular ticket. If you have Swiss Passes, they will cover as far as the border, and the rest of the journey from there to Innsbruck, and from Innsbruck to Mittenwald, will cost 36 CHF. You don't need any kind of "pass" other than a Swiss pass.
