We are traveling by train from Venice to Salzburg to begin the Alps My Way tour. The best train trip has only a 5 minute connection at Villach. Does anyone know what happens if the first train is late and you miss your connection?
Do they let you on the next train? or Will you have to buy an entirely new ticket?

If you have a through ticket, and you miss a connection due to a late inbound train, yes, you can board the next train to your destination. If you have a seat reservation, you can get a new seat reservation.
Assume you are referring to the RJ train departing Venezia S. Lucia at 9:56 and changing at Villach at 13:11. There is another IC train to Salzburg at 15:16 if you miss the 13:16.
I will also add, that in my experience, if they know the inbound will be only a few minutes late, they will often hold the connecting train long enough for people to make the connection.
