I have never heard of Thomas Cook airlines and the online reviews are mixed. I'm booking the long leg of our trip and this airline offers the best deals. So I am wondering if anyone has experience with this airline for the long crossing over to Europe. I'm mostly concerned about safety, and flying in a heavy plane that will withstand the bumpy flight over the ocean. Your input would greatly appreciated.
If an airline did not meet safety requirements, it would not be in operation. Modern airlines (especially with new fleets) are designed to minimize bumps and noise, but there are no guarantees of a bump-free flight on any airline. It seems like your decision should rest on price, convenience and perceived comfort. All airline reviews, except for the very best airlines, are mixed and you'll see tons of complaints. Yet most flights are average, run-of-the-mill, and uneventful. I've heard of Thomas Cook, have not flown them, but would not hesitate if they offered the best value. Skytrax rates them as a 3-Star airline, which is to say like every other average airline (Delta, United, etc.)
Are you actually booking Thomas Cook or is the actual flight on Condor? I'm thinking that your flight would actually be on Condor (they're related) - where are you flying out of?
I fly Condor often. It's a fine airline.
Thomas Cook is a well known British based airline.
It won the leading charter airline in the World Travel Awards (whatever they are).

It uses Boeing and Airbus aircraft, so if it flies where you want to go, at a price you're happy with, there's no reason for any concern.
