It's a relatively long ferry ride, but a scenic method of transport if you're leaving Varenna (probably not as a same-day roundtrip). Schedules vary with the season, especially the last departure of the day. See http://www.navigazionelaghi.it/.
Trains don't go directly between those two towns. You'd go to Milan and then backtrack. See www.trenitalia.com or the Deutsche Bahn link at Looking Up Train Schedules and Routes Online. Regional Italian trains schedules currently published through June 8.
