How long is the ferry ride from Varenna to the town of Como? Is it better to take the train? Is Como worth spending the time to go see?

It's a relatively long ferry ride, but a scenic method of transport if you're leaving Varenna (probably not as a same-day roundtrip). Schedules vary with the season, especially the last departure of the day. See http://www.navigazionelaghi.it/.
Trains don't go directly between those two towns. You'd go to Milan and then backtrack. See www.trenitalia.com or the Deutsche Bahn link at Looking Up Train Schedules and Routes Online. Regional Italian trains schedules currently published through June 8.
If you like science, consider visiting Como town's Tempio Voltiana, a collection of early electric batteries.

We stayed in Varenna and one day did this:
Ferry over to Menaggio
Bus to Lugano to walk the lake
Train to Como
Ferry back to Varenna
