In general, there are two ways to do this by train. Most runs will route you on a high-speed from Florence to Rome Termini where you change trains for Civitavecchia. The alternate routing is Florence/Pisa/Civitavecchia. The first alternative takes 3hrs. Add 45min for the second alternative. The second alternative is less expensive as you will be on Regionale trains from Florence to Pisa.
Lorraine, suspecting that you may want to visit the leaning tower as well as change trains to go to Civitavecchia, here's a couple of thoughts. First, your train out to Pisa from Florence will be a Regionale. It's the local. No seat reservations permitted. Your second train will most likely be a higher-speed train that does require seat reservations as well as a specific departure time. Second, your train ticket on the Regionale will be an open ticket good for 60 days. You can take any Regionale train making the run shown on the ticket over 60 days. No train information on the ticket. The ticket for your higher-speed train will be different. It will have a specific departure time, train and seat reservations. You must board this particular train. No discounts on the Regionale ticket but you can get discounts on the higher-speed trains. Sounds like two different train systems but they are not. They just ticket differently. Here's the suggestion. Your suspected visit to Pisa should take about 2.5hrs if you walk in and walk out. If you reserve to climb the tower or have lunch in Pisa, it could take longer. Second, if you are not interested in any fare discounts, just buy both tickets in Florence 2-3 days in advance of your travel to Pisa. (By the Way, you can get a fare of 9Euro on the Freccibianca fast train if you book online in advance. I see that fare right now. Ordinary fare is 37.50Euro for this run). At this time, we don't know your travel date. Plus, Trenitalia will be u-p-loading their new schedules on June 9 so you may not be able to see the runs for awhile. Normally, you can see the high-speed runs up to 119 days out. But, Trenitalia is notorius for being late with the new schedules. Note that the discounted ticket is both non-refun/non-exch. But, should you change plans, 9E is not expensive. Next, purchase your ticket from Florence to Pisa in Florence. No discounts for buying early. The train originates in Florence so it will be empty as well. Fare is 7.80Euro. Really cheap. Journey time is just over an hour. Leave at 9:00 and arrive about 10:15. You have almost 4 hours to see the same leaning tower that was in your school books. Finally, you can store your luggage in the Pisa train station. There is a staffed left luggage area at the station. As you get off the train, turn right and go down to the last two buildings on your left (the tracks will be on your right). Go between the buildings and your luggage is stored behind the counter. At least that's where is was when we stored our luggage.
