After you factor in the time to get to and from airports and go through security, you can take high-speed day trains from Madrid to Barcelona faster than you can fly. You can also take a night train that saves you the cost of a night in a hotel.

It's best to fly Barcelona-Rome. Taking a series of trains is slow and very expensive.

For Rome-Paris your best choices are a direct night train or a budget airline. Be aware, however, that there are reliable reports that the service has deteriorated on the night trains between Italy and France. You can read about this here.

I'd definitely fly from city to city... and Euro Airlines, if booked in advance, offer huge discounts. We've flown to Madrid, Paris, and Barcelona on Vueling, Easyjet, and RyanAir - each has it's own personality! You certainly don't need an agency.

I'd probably fly Madrid - Barcelona - Rome - Paris and then return home. I think you'll have more options out of CDG then you will FCO - but I'd certainly look at both options; especially considering price. As Tim says, you can also take the train from Madrid to Barcelona. The new high speed trains in Spain are fantastic.
