When traveling from Lucerne to Strasbourg by train, will I pass through Germany and, if so, will I need to add an extra country to my select pass or is there a different way to pay?

No, you will not pass through Germany. Check train routes at Die Bahn. On the results page, click the Maps/Routes tab.
There will be a connection somewhere else, though. Click "Details for All" on Die Bahn to compare routes.
