I am trying to figure out the best and cheapest way to get from Greece to Cairo in June 2010. I'm having a hard time even finding reasonable flights.

You have chosen what I think is not a highly traveled route and hence you will be at the mercy of the airlines that fly between the two or will need to utilize a connection in some other country.
I don't think overland will be an option unless you have lots of time and want to travel through Turkey, Syria, and Jordan. This is doable and only hassle is that you will probably need to get the Syrian visa ahead of time.
In my opinion, it is way too early to try and find reasonable flights for next summer. Your best bets are to try and see what the prices are for a month or two from now to guage what may be regular prices. A last alternative would be to try and contact a travel agency in Greece to see what they can come up with.
