Any ideas for travel from Cesky Krumlov to Krakow. It seems trains don't originate in C. Krumlov and there are several train changes on the overnight train. Has anyone traveled this by bus? Are there flights available? I'll be traveling in mid September.

Cesky Krumlov is a small town and most trains change in Cesky Budejovice; there are only so many rails so the most convenient direction would be to Prague then a direct train to Krakow. All this info is available on the Deutsch Bahn site under Rick's "Favorite Links" above. Point to point is probably still the less expensive rather than a rail pass.
For flying you could try skyscanner.
