In September we are traveling in Germany, Austria, and Switzerland and are having trouble figuring out how to get from Austria into Switzerland. We will be in the Tirol/Bavaria area and are wanting to go down into Appenzell. Is this a difficult connection?
Are you driving or training? Have you tried the www.viamichelin.com for driving directions or www.sbb.ch/en for train connections?

It's very easy to travel between Germany, Austria and Switzerland by train. A few suggestions for you:
for comprehensive train schedules, I normally use the bahn.de (German rail) website.
you might find it useful to download the free PDF Rail Guide from this website (it's in the Rail Pass section - click the tab at the top of this page).
I'd also suggest checking the Switzerland Guidebook, as travel in the Appenzell region has a few "quirks". Rick suggests that having a car would be useful for that area. However travel by rail is also possible, but some planning is a good idea.
The rail networks in those three countries are VERY well run, so you should have no problems. Especially in Switzerland, try to arrive a bit early for departures as Swiss trains depart precisely on time!
