I can't tell you how to get to Alpe di Siusi, but you can go from Innsbruck to Bolzano by train in just over 2 hours. If you start at Munich airport, you will have a longer train trip (almost 5 hours) from Munich to Bolzano and you will go through Innsbruck, so, all things being equal, I'd fly directly to Innsbruck. But Munich is a much larger airport, you might have more options there.

Thanks, It is cheaper to fly to Munich, but takes more train time. Is Bolzano the place to go to get to Seis? Is this the place to get a bus?

According to the SAD bus site, there are two buses/hour from Bolzano to Seis. The ride takes 39 minutes. The last bus departs at 20:12.

"It is cheaper to fly to Munich".

But to that fare you have to add the additional rail fare from Munich airport to Innsbruck (~€40 pP). On the other hand, if you use a Bayern Ticket (€28 for up to 5 people) to Mittenwald, plus German Rail tickets from Mittenwald to Innsbruck @ about €10 pP, you'll save a little.

Thanks for all the great info. We will go into Innsbruck I think, train to Bolzano, then bus to seis. We have friends coming from Germany(by car) and they set up reservations for all of us in a couple of nice apartments. The difference in the train tickets, plus time made the decision easier!!
Thanks all! We will be there 2 weeks and plan to visit much of the surrounding area and of course do some great hikes!

If you can still make your flight reservations, Innsbruck might not me much more expensive than Munich.

We will be going to the Dolomites via Bolonzo. We are flying into Verona. I am not sure but it could be cheaper to fly into Verona.
