If you take regional trains back up the Danube to Plattling, then to Bayrisch Eisenstein, you can take a Czech regional train from there to Prague via Pilsen. Passau to Pilsen would be covered by a Bayern-Böhmen-Ticket (only in German, €23 for one person, €33 for up to 5). Pilsen to Prague would be less than €6 pP with a Czech Rail ticket purchased either on the train to Pilsen or in Pilsen.
